I know that sending pictures through the phone to an email/phone would cost
$.25 or included through the Picture Messaging feature.

But I wanted to know. Can a picture be sent through the pop3 on a phone and
not be counted as a picture message, but rather an email?

There are phones that can do this. If your phone supports
email over smtp (not pop3, that is for receiving mail), and
can attach images to email, and your network provider does not
block the smtp port, then you may be able to do this. On t-mo you can
send pictures in email with the Nokia 3650, for example, using
the t-mobile smtp server.

My question was would it count as a picture message if I send the pictures
through pop3 email in the phone.

No because you're not using the MMSC, you're using the SMTP which
doesn't count messages only data and since data is free too that
doesn't matter.

I found the easiest way to get a picture (wallpaper) on my phone ( Nokia
6610)  was to upload it to my website by FTP and then download it to the
phone via the WAP  browser.  This involved no additioanl charge.
